Warwicks resumed on 178-2 and Ian Westwood went on to complete his century from 270 balls.
With Jim Troughton out for sixty, Westwood was out for 111 caught by Malan.
That saw Warwicks on 209-4 but despite Tim Ambrose making forty, Warwicks lost wickets cheaply and were all out for 324.
In their second innings, Middlesex ended the day on 104-3.
