Greg Rioch and Lee Carsley's side took the lead in the tenth minute through Courtney Richards but conceded a penalty with eight minutes remaining.
City, who have now taken four points off Aston Villa this season, travel to Blackburn Rovers on Tuesday night for an FA Youth Cup Fourth Round tie, before facing Reading at home next Saturday.
